There is also a Philadelphia in Illinois, Indiana, Mississippi, Missouri,... We still know which Philadelphia we are talking about. Plus, the other Crater Lake don't have an airport nearby (which by the way is named Crater Lake-Klamath Airport)

Also, the clue is in Yellowstone, which is a national park. So Crater Lake is a national park as well, and Crater Lake National Park is in Oregon. The Oregonian one is also the Crater Lake that is far more famous than the others you list put together.

Looks like a flight path from Portland, Maine to Providence, Rhode Island might also take you over New Hampshire, actually

From city centre to city centre, the straight line stays offshore of New Hampshire. (Interestingly, with Providence's airport being well to the west of its downtown, a straight line to the airport does go just inside the coast of New Hampshire - but that's not what we're asking)
