Considering that Messi won again in 2022 because he was wrongly named as MOTM in the final (2 goals, lost the ball in the build up to France's 2nd goal) instead of Mbappe (3 goals), then there's an argument to be made that he's been incorrectly awarded the trophy twice.
Having said that, if Mbappe had won the final's MOTM, he'd have had 4 awards for the trophy, level with Messi. I'd still have given the Golden Ball to the Argentine though.

You know football is more than just scoring goals right? And overall Messi performed the best during the tournament, which is why he deserved the golden ball. Mbappe deservedly got the golden boot for most goals, but performance-wise, Messi just edged it (and won the cup, which is a huge bonus for individual awards such as this one) which got him the golden ball.
So your acknowledging that it was about how well one played throughout the whole tournament, whilst ignoring messi's effort. Great play isn't about how well you do for five minutes in a match.
